A Native VLAN is used for untagged traffic across a trunk. Packets that need to go across a trunk, but they do not have a VLAN tag because the networking device connected to the trunk does not support 802.1Q VLAN tagging. It could be an old or unmanaged switch or a hub or any device that does not support VLAN tagging.
